If Dooku knowingly defied Palaptine by killing Anakin, you better believe he already had a contingency plan in place to deal with Sidious when the time came. Dooku just held his own and then outright killed an amped up Skywalker. Dooku perhaps feels that the duel was also his test: If he could defeat the leveled-up, Dark Side amped Anakin, and if Sidious didn't have the balls to kill him for it, Dooku knew that 1) His own power had also grown through the Clone Wars having defeated so many powerful opponents in the past few years; that the constant dueling and head-ons with such top tier Jedi had increased his connection to the Force greatly, and that yes, after dueling on even terms Yoda thrice, and even wounding him (Vjun) and disarming and defeating him (Tatooine), as well as easily stalemating Mace Windu on Ridley, taking on and defeating Anakin and Obi-Wan not once, not twice, but thrice (Geonosis, Oba-Diah, Invisible Hand), that on a good day he could defeat Sidious. Indeed, a Sidious who had practiced with his saber precious little in years, and only had one duel in a decade to his ledger, meanwhile no other Force User in centuries boasted Dooku's record for dueling, what's more a Sidious so steeped in the Dark that he was open to attack by the Light, skills Dooku had as the only man who mastered both Light and Dark, and 2) That Sidious wasn't as ruthless as he imagined, and that his weakness was the need to hold power in a democratic society that constrained his worst instincts.

So, Dooku at this point must understand that once Sidious is consolidated in his new position that he will become expandable. Therefore, Dooku knew well months before the attack on Coruscant, he needed to recruit a powerful apprentice, or to somehow increase his power to give him better than even odds in an final confrontation with his master. So several plans were put into place. Dooku had his minions scouring the Galaxy for ancient texts by Jedi and Sith, looking for new abilities. Dooku steals countless holocrons and texts when he sacks the Jedi Temple. And Secondly, he looked for a new powerful apprentice. The first attempt was with Quinlan Vos, but that didn't work, though it did demonstrate to Dooku that training a Jedi already strong and experienced in the Force greatly increased their ability to absorb the Dark Side. Vos grew more powerful than Ventress or Savage much more quickly and precious times needed not be wasted in instruction of the basics. The other plan coming to fruition. That other contingency plan? Having the real Obi-Wan removed from under the balcony while Sidious was distracted, and placing in a secret base to become his next apprentice while a hapless clone was left to be slaughtered by Dooku. With the Clone Wars over, and with Jedi destroyed, and his apprentice dead, Obi-Wan has a break-down and crisis of faith, for the Light he had placed his faith in had utterly failed him in every way. Thus enters Dooku, extending a hand, telling him that Sidious killed Anakin, and that together that not only could they destroy Sidious, but that Dooku and Obi-Wan could take their place to reform the Empire for good, and rebuild the Jedi together in the spirit of the Unified, Living Force.

Obi-Wan joins him and Dooku trains him in the Dark Side, not to become a Sith per se, but to become the perfectly balanced Force User, employing the Dark and the Light and Obi-Wan is a quick and apt pupil growing immensely powerful. Dooku's agents are successful in their efforts, returning from Ochto with ancient texts, from the Unknown Regions with Sith holocrons, and from Dathomir Talzen's texts, and drums of magical Ichor. Moreover, others come to aid him. During the attack on the Temple, in their final confrontation, Dooku tells Yoda that destruction is a form of creation and that a new Jedi Order may rise in the future. As Dooku kills a Yoda wounded by Clone blasters, he tells him that he will avenge Yoda by destroying the Sith and that it is the Unified Force's will. Months later as Dooku delves into Yoda's journal entry on the Whills incident, he surprised to see the ghostly apparition of his old master appear before him saying "My old Padawan much to learn you have before Sidious you destroy." A shocked Dooku turns around after hearing another cherished voice: "He is right, my old Master. Let us guide you and Obi-Wan and the Unified Living Force will guide you to victory." With Yoda and Qui-Gons instruction, Dooku learns much of the most arcane secrets of the Force. From the Dathomirian texts, Dooku learns Nightsister Alchemy, and new skills like Emerald Lightning, Magick healing, and the means to bolster Force connections in the manner that Talzin used to allow Oppress to become a powerful Force wielder. Meanwhile, Dooku keeps Obi-Wan safe and secure in secret, training him until the day comes when Dooku is ready to confront Sidious and reveals Obi-Wan and together they *destroy* the Sith.
