The thing to keep in mind is you're making 2 entirely separate objects. It's more than just a little cut in the surface. if you wanted it to just be a little ridge in the surface you'd need to do something like make a second object same as the first but displaced inward by some amount, and booleaned onto the first. IF you wanted it to remain dynamic and editable, you'd need to have a set of base objects that you use as data, and do the boolean math on a separate object that has no geometry of it's own, but a stack of boolean modifiers on top of it.
