There is actually a deleted scene when Mario, Princess Peach and Toad walks on a place with Cheeps Cheeps jumping out of the water, one of them is on Mario's head and he asks Princess Peach and Toad to take of the Cheep cheep on the trailer. However on the movie, we see the Cheep Cheep on Mario's head but the scene is shorter without Princess Peach and Toad help Mario.

In the donkey kong scene, they do actually cheer on Mario, but only when he defeats donkey kong

The deleted scene when Mario says, what is this place, was actually moved to the part where they went into the sewers, and then found the place with all the pipes

I’m not going to lie I actually wish they kept the “NOW WHO’S GOING TO STOP ME?!” line in the movie. It got me pumped up to watch Jack Black’s performance as Bowser. Still loved the movie though.

I hate that they got rid of the Donkey Kong theme and replaced it with licensed music. In fact, all the licensed music in the movie is my biggest problem with it entirely

Additionally, The "What is this Place" was Moved to When the Bros are In the 1-2 sewer right before they find the warp pipe.

Also they removed the whole thing with Peach and Toad trying to get the Cheep Cheep off of Mario’s face. That scene was only in the trailer.

The last one is a better choice at the end, and it makes more sense since he's alone and nobody to talk to, so he just keeps it to himself

The “what is this place line” was actually used when Mario and Luigi find the area where the pipe to the mushroom kingdom is in Brooklyn

For Number 3. The crowd does eventually cheer for Mario after ge beats Donkey Kong, so my guess is the Marketing team just used that Audio clip instead of the booing for the trailers

None of these are "deleted scenes". The actual deleted scene is in the trailer when Mario, Peach and Toad are walking on the bridge and the Cheep Cheep sticks to Mario's face. This was shortened in the movie so its partially a deleted scene

I think the idea of slightly adjusting scenes from the trailer to the actual movie is a good way to keep people interested when they go to watch the real thing.

The "What is this place?" Is still
there. It's just moved to the part when Mario and Luigi explore the sewage system at the beginning of the movie.
