Personally, as much as Yoda would like to take Palps in... I think he _would_ kill him in this instance because he would realize just how much a danger to the Republic he would pose even as a prisoner, let alone how hard he would be to control/subdue. Also in my writings the Clones are sorta "lied to" and have their biochips removed as "they seem to be deadly to them". But that's _pre_ Order 66 so idk how it would work after that popped but they do have the choice to disobey the order as shown in Rebels. Also my choice to replace Palps would be Bail Organa.

Anakin wouldn't have died obi wan would have taken him because he only left because palpatine was almost there so since he's been defeated in this scenario obi wan can Esther kill or take anakin but he would likely help him.
