Qui Gon Jinn was one of if not the most free thinking Jedi, believing that the order had become too involved with republic politics. The Sith master plan relied on the fact that the Jedi would support the Republic unconditionally which would ultimately lead to the their downfall during the sith orchestrated Clone Wars. Qui Gons questioning of the Jedis role in the Republic worried the Sith.
What's more, Qui Gon was a believer in the chosen one prophecy that was said to destroy the sith and bring balance to the force. If Qui Gon had survived his duel on naboo and trained Anakin, he would have been more of a father figure to Anakin than obi wan was and it is likely he would have vanquished the sith far earlier than he did in our timeline.

Obj-wan seems to be the perfect Jedi and qui gon jinn seems to be the example of a pure, wise Jedi who is morally right. And anakin is the result of the Jedi orders downfalls and issues

In the Legends novel Darth Plagueis, Qui-Gon Jinn is possibly the only Jedi who ever scared Plagueis. That tells you something.

Qui Gon Jin was my favourite when I first watch Starwars as a child. He would've saved Count Dookoo from falling to the darkside and immediately notice Palpatine as the Sith Lord. He was Space Jesus 1.0

in the books palpatine let slip that qui gon had learned the ability to use the force to prolong life. Palps also theorized that only he, qui gon, mace, and yoda knew about this and qui gon never taught anyone the technique but did use it to prolong each of their lives which would explain why yoda lived so long but aged much more rapidly after qui gon died. He kept it secret and took it to the grave.

I’m also guessing that Qui-Gon wouldn’t have handed 12yo Anakin over to Palps like the Jedi did when Palpatine got really pushy and creepy about meeting Anakin “in private.”

-He's the only free thinking jedi that has not lost his way thanks to politics unlike his fellow jedi

-He understands Anakin on a deep emotional level

-He is literally the only stop gap that palpatine knows would become a serious threat for his grand plan in the long run
