The thing is, people think the TARDIS didn't like Clara because she and the Doctor pushed each other too far to be good for either of them. But I reckon the truth is, the TARDIS enjoyed trolling Clara because Clara was just about the only companion who talked to it like it was a being and not a machine - and trolling Clara provoked such direct addresses :)

I love how when Amy had encounters with herself it was 75% her checking herself out, 20% the Doctor and Rory telling her to stop and 5% paradoxes but when Clara interacts with herself it's 50/50 with her being terrified of seeing so many incarnations and with her just needing sleep
