While Robotnik is definitely using Sonic's quill to make Metal, in regards to him being the main baddie, I don't think so. The main cataclyst for Shadow and Sonic to team up is the ARK falling to Earth, and yes while Gerald is shown to be alive in the trailer (possibly due to time travel shenanigans), he and Shadow still lost Maria and would want humanity wiped out. Shadow then rectifies this mistake by teaming up with Sonic to stop the ARK from falling.

What if Eggman at first builds Metal Sonic as a way to take down Shadow, but after that either fails or succeeds, he goes rogue or something. That way Eggman wouldn't be the main villain again but we can still get Metal Sonic being the villain at the end.

Sonic 2 had the perfect opportunity to introduce Metal Sonic by having Eggman secretly make him within the mushroom planet behind Knuckle's back, that way it would be a much interesting to see Team Sonic go up against the both of them (Sonic vs. Eggman, Knuckles and Tails vs. Metal Sonic).

It would be weird to have another modified Sonic be a main villain in the 3rd film when Shadow obviously deserves that spotlight.

Honestly, I really hope Robotnik doesn’t betray Sonic. He’s already been the villain twice, and what can you really do with him a 3rd time? The reason it’s so interesting to see villains like him turn a new leaf is because you get to see how they would protect the world, and having Eggman betray Sonic would spoil all of that.

My theory is that Metal Sonic will show up about halfway through the film, and Rouge and Amy are gonna be in this movie, with Rouge helping Shadow and Amy helping Sonic and the gang, then Silver will be in the post credits scene.

I pointed this out a bit ago, but the original logo reveal (where we first heard the cinematic Live and Learn motif play) uses a sleek metal finish for the logo. The actual logo doesn't use the metal material, meaning that went out of their way to model and animate a version of the logo where it was entirely made of metal. Could just have been done to make it look cool, but I'm still holding out for Metal Sonic at some point in the film.
