Instead of joining the cylinders you can put them into a Collection, and set the Boolean modifier to subtract the collection. Then you can move the cylinders around freely, and add as many new subtract shapes to the collection as you like.

Bevel note to others attempting this, I had to apply my solidify modifier for the bevel to appear on the cube shape. I also had to move the Boolean modifier above the bevel modifier for the edges of the holes to be beveled

Wow, this viewport display setting is a good alternative to brush boolean where I can no longer edit the cutting object after adding a boolean.

It seems like a really good tool, but some artists say avoid boolean if could, i dont understand why. You don't need to create unnecessary cuts to create a hole, it makes your topology cleaner

but you applied smooth object and then Auto-normals, doesn¡t the auto-normlas cancels the smooth command previously added? thanks for your help

What exactly does non destructive mean? As far as using booleans or whatever. I looked up a guide online describing how you can model in maya with booleans then take it to zbrush, but i dont wanna use maya lol i wanna use blender.

In my opinion Blender could use a more non destructive poly editing workflow. I would add an "edit poly" modifier like 3D Max where all the edits you make to an object are stored and you can recover the original object by just deleting the modifier, regardless of how much it has been modified.
Overall I still prefer Blender than 3D Max, but a edit poly modifier like 3D Max would do Blender a lot of good IMO.
