Anakin's life even as a child was abysmal. He lived until age ten as a mere slave, until he was torn from his mother's arms by those who promised peice, to the old republic. Those he once looked up to.

As if the death of his mother was not enough of a loss, he felt as though he was exploited by the Jedi, feeling that their words were nothing short of lies. A subterfuge, for their agenda's sake. So, if anything, through Palpatine's manipulation he must have wept because he felt he was lied to. As you stated his childhood dream of the Jedi, his vision of what could have been, became a joke in his mind.

I think anakin did regret it. When he entered the council chamber to kill the younglings his face was serious but not really cold. His expression was kind of showing he doesn't want to do this but he had to. And when he was crying it was of regret and remorse for what he did. This fits with the now canon darth vader since even in the comics when Sidious asked him if he had obtained any information of Jocasta Nu he responded that there was no valuable information he found knowing full well that he himself had uncovered the locations of force sensitive children. This truly shows that when he had killed the younglings he deeply regretted it.

I always thought that Anakin was in tears because he was full of emotion. So full of hatred and rage that even after slaughtering Jedi, younglings, and Separatists to end the war, there was still so much left in him to let out. He uses that moment in solitude to just vent his quiet rage.

In Revenge of the Sith, Darth Vader cries out when he learns Padme is dead. I think he regretted his every decision, which lead him down the path to the Dark Side the moment he woke up in his cybernetic suit. He had to live with his decisions and do his best to embrace the dark side of The Force.
