He feared that he is the one person that could penerate the armor around his heart to make him feel again. He feared having a conscience and feeling that pain of all the atrocities he's done.

If you think about it, he overpassed all his fears. He lost his mom, padme, he ended up beating obi wan (but lost him too) and renounced to sidious (and literally threw him away)... Anakin Skywalker finally won

He definitely feared Yoda especially after learning Yoda hung with Sidious in their fight and is why they never truly went all out to capture Yoda post Order 66 because both Sidious and Vader post injury wasn't sure how engaging with Yoda goes

Vader didn’t fear losing the emperor in fact he plotted overthrowing him constantly. But there was no way he could do it himself as the suit the emperor made for him was made to be his greatest weakness to the emperor
