the Keyless start system uses an antenna in the headliner on most Ford vehicles. Since you removed the entire roof...that antenna is gone haha. the Backup Slot in the Cupholder will work though.

you may run into lock/unlock issues with the key fob, since it goes through that same headliner antenna

For the "side skirts" could you actually use side pipes? I'm sure plenty of early Mustangs had them and it would add to the "apocalypse" look.
EDIT: I was thinking of retro steel ones, but considering the GT500E had fiberglass ones as part of the ground effects, that might not be a good idea.
