Quick answer:
They skipped over the iPhone 9 because by the time the iPhone 9 was going to come out it was going to be the iPhones anniversary so they skiped the 9 and put in the 10.

The issues started with iPhone 6 series.
They released iPhone 6 and 6 plus in 2014 and 6s and 6s plus in 2015.
2 years without a new model.

For everyone mentioning the SE, the 1st one was release after iPhone 6s and before the iPhone 7 and 2nd gen was released after the 11. The reason iPhone X was named as such was definitely bc of the anniversary thing
