The real answer is in the deleted scenes. Thanos has a different line when Tony says “You know me?”

Thanos responds: “I know your soul. It’s much like mine cursed with Knowledge.”

It was the Soul Stone.

More realistically, in that scene he meant he knew Iron Man because he was literally connected to his soul. After obtaining the soul stone, he could literally feel every beings soul in the entire universe. There was actually a major tone shift in his character after obtaining the soul stone because once he obtained it, he could feel the fear that everyone was feeling due to his actions.
