They pretend as if Robert just rebelled to get his beloved back out of nothing.

Jon never have to rule together with her. If Jon was convinced to marry her, then Jon should be able to control her worst impulses. Jon was great at convincing or persuading many people including Dany to change their mind. Dany feared Jon not only because of his higher claim to the throne but also for his character and achievements. She admires him more than anybody she knew. That's why Jon refusing to be with her due to incest is a critical blow because she not only lost her beloved man but it will also remind her of his bloodline and claim to the throne to her constantly.

Varys said it wouldn't be long before hundreds knew Jon's true parentage, but it's still a secret to the public come the end of the show, I wish we had gotten to see how the public reacts to Jon being a Targaryen, even if he was never going to be king.
