I'm pretty sure the reason is that part of even Zeke's plan was doing a small rumbling on military bases. So they wouldn't want to be outside the walls when they did that because they would surely be hunted down and/or caught in the Rumbling depending on where they were. It was just too risky to do it outside the walls

Remember, Ymir was looking forward to see Mikasa's choice. Whether she could kill the one she loved which Ymir didn't have the courage to do with King Fritz. Mikasa killing Eren is what set Ymir free and granted Eren his wish to eradicate titan powers from the world. That's the reason he couldn't do it then, he was tying up loose ends.
