Deadpool's healing factor was more like an accident, the things that happened to him in the first movie should have killed him, but the cancer saved him(somehow). But he got it after the damange to his head was done. Soo his healing will always restore to that state, not the original one.

Deadpool's healing factor is different from Wolverine's. His cancer is accelerated and unstable if I remember correctly because of his forced mutation. Because of this, his healing factor is fighting his consistently changing cancer is non-stop so the best it can do is be at a stalemate. He eventually is completely heal due to Rogue temporarily absorbing his powers.
