Against the Penny fight, clear amulet should circumvent the baby doll eyes attack drop. I don't recall annihilape requiring other held items for that fight so I'd assume you could've gone for that.

I think an exception can be made when encountering shinies, as long as it doesn't grant any other advantage. I don't count the exp gained as an advantage since you can get that by killing any other pokémon. So I think catching a shiny and then traveling to a pokemon center to heal said damage only counts as a time loss. And it's not like the damage is taken because of a misjudgement or anything like that. It just so happens to come across your path. Therefore I think a shiny encounter can be an exception to the no damage rule :)
