I think this is a much stronger theory than the much more common theory of Tyrion being a Targaryen for all the reasons you pointed out. In addition:

-Dwarfism is a very rare trait. I always found it strange that Tywin (who seems to not be sentimental at all and has plenty of mistresses/whores) never remarried after Johanna's death. He was relatively young and his house is very powerful; he would have had to lack of offers from other houses. Unless he knew that he fathers dwarves, which would have thrown the crux of his family's power (one daughter a queen, the other a knight) into question. When Cersei puts a bounty on Tyrion's head, there are people bringing in dead dwarves regularly from the areas around King's Landing, hoping to claim the reward. What if some of these dwarves were "byblows" from Tywin's whoring?

- Jaime's respect for/fondness for Rhaegar would be even more ironic- since that was his half brother. And Cersei's crush on him and excitement to marry her half brother would be grosser.

- Jaime being very talented on the battlefield and as a swordsman would make so much more sense as Lannisters aren't known for those skills, but Targaryens are. And Aerys' interest in Jaime from a young age and appointing him as the youngest member of the kingsguard would make sense if he believed Jaime was likely his son. It would also be a great middle finger to Tywin, his former friend - not only did I rape your wife and get her pregnant with two children who have secured the future of your house, but wait; I am taking that heir back and he will serve me as a bodyguard like the true bastard he is. Enjoy that second kid that's actually yours- heard he was a dwarf.

-In the world of ASOIAF, it seems to be taken for granted that sons take after their fathers in looks and the fact that Tommen and Joffery don't look like Robert's kids is the very thing that gets Ned curious enough to ask questions and gets him killed. It's also what allowed Ned to raise Jon as his bastard without anyone questioning it, not even his own best friend. Yet three of the most important characters (Jon, Jaime, Cersei) would be able to "hide" their true heritage because they take after their mother's looks.

- For those complaining that this makes too many "secret Targaryens", it's not that many (3) and almost all the great houses have bastards/distant lines in the smallfolk. Some of them even have family names that reflect the great house they are related to (Like the Karstarks).

The reason why people keep speculating about secret parentage is, frankly, that's what a good amount of the plot in ASOIAF is about.

I've always believed that. It's blatantly obvious. Tyrion though is Tywin's son and only legitimate child, which makes it all the more ironic.

I have had this theory ever since reading the comments by Jamie's Aunt Genna, and this was an excellent summary of all the available evidence and how it improves the intrigues of the larger plot.

In the books it is made very clear that Cersei and Jaime are indeed Targaryens. The show not at all, but then again the show went down hill every season since 4.

Nope. Tyrion is the Targaryen. His mother died in childborth, he was born a dwarf (rumours are that he had a tail etc), he was able to be around dragons without issue and he dreamt of them (and dreamt of fire too). He's more likely to be a Targaryen than Jaime and Cersei. "Men's laws give you the right to bear my name and display my colours since I cannot prove that you are not mine." even Tywin believed Tyrion wasn't his son. Another thing I found interesting, although it is far from any type of evidence, but Varys and Tyrion are very close, they are very good friends and honest with each other. Tyrion is a good person anyway, we see how he helps Bran with the saddle and wanted Bran to survive after being pushed from the tower by Jaime but Tyrion seems closer to the Targaryens (Dany, Jon, and Varys who is a possible Blackfyre that shaved his own hair off as Egg did) than other people.
