Matrix: Was Agent Smith always a virus? Matrix Explained

The Matrix Reloaded is pretty confusing upon first viewing but eventually you understand that there have been 5 previous matrixes before our 'Neo' matrix... but was there always a Smith virus in every cycle? Agent Smith gained the ability to copy himself after being deleted at the end of The Matrix, but did that happen in every cycle?

No, I think he was always around but did not become a virus until he refused to go back to the source for deletion.
He says in reloaded that he was compelled to stay and to disobey directly after the oracle explains to neo that some programs run around doing what they aren't supposed to.

It makes sense. Especially at the end with the Architect and the Oracle having their conversation. Saying that she played a “dangerous game” or something along the lines of that. Basically changing it up. She even mentioned it to Neo, that her job, as for now, was to “un balance it”. Smith was just the catch 22 that she saw coming and not the Architect.

Smith didn't necessarily have to be part of the paradise matrix or the nightmare matrix. As a matrix-based program, he'd have access to the history of the Matrix. Smith was only an agent of the megacity matrix and it's 6 iterations with the sixth (Neo one) being where things changed.

One problem with the matrix ironically is the original story was demanded changed by the studio creating their own anomaly that became more pronounced as they wrote around it for the sequels. Humans were not originally batteries but instead living simulation processors to help machines see beyond the constraints of logic. The writers said the system of control extended outside the matrix meaning the machines that think they run the matrix and farms. Logical machines would never put all their eggs in one basket or make an elaborate system to have a 50% random chance of self destruction. As Smith told Morpheus 'entire crops we lost' in previous systems meaning they are not totally dependent on humans to survive or at least the ones in the story we follow.

This drama is likely playing out in multiple locations recycling clones of the last of humanity with a cave to dump the remainder in until the one chooses to fully or partially flush it like 'garbage collection' in program memory management systems. The architect calls Neos bluff about all the humans dying would kill them too by saying there are levels of survival they could accept. To a machine that would mean working inefficiently temporarily while they plant a new crop to replaced a failed node out of a greater distributed network. All the programs including the Oracle know they must do what they must do and have faith its all going to work out or peace will last as long as it can. The Architect and Oracle are a team to play both sides to maintain their matrix. The Merovingian tries to tell Neo they are all controlled through the lens of causality while Smith explains it through determinism and Inevitability.

No matter which door Neo chooses he ends up returning to the source eventually and smith plays a part in making sure that happens when Neo is ready. The Architect asks Neo if he is willing to accept the death of every human in 'this world' instead of 'the world'. The extinction bit is just to make the choice feel significant so humans can scratch their freedom itch. Things did go differently in v6 but that was planned for in the long run. Before Smith defeats Neo he stops and says he remembers having the same conversation and fight in the same place before but can't remember what happens next until he makes his choice to assimilate Neo. Then he remembers his fate saying it was not fair. Smith and Neo are connected to the source resetting the Matrix and retiring this version of the Smith program. Even though the merge power happened differently in the 6th version the resulting Smith virus would be easy to stop since he was trapped in the matrix. Terminate the crop and sim and start over like reinstalling an operating system.

I have a theory that neo was always the one just that he had his memory wiped 5 times. So in matrix 1 when neo revives in the hallway and neo flies into smith and destroys smith. Neo gets his memories back. He than purposely changes smith into a part of him. Cuz neo needs to make sure the one prophecy is different this time so he creates the new smith and boosts his abilities to be a threat to everything and force the machines to discuss peace with humans. Neo than subconsciously erased his own memories until smith tells him in like revolutions everything that a beginning has an end neo. This was a activation code for neo to get his memories back again. Neo then chooses to sacrifice himself with smith as neo had planned.
