I’m more interested about the Jedi being more Neutral; that if their home worlds in question was part of the Republic, the CIS, or neutral then that is the side they’ll technically take.

i think the order will be divided in 3 groups the ones loyal to the republic, the separatists and the independents who will seek to hide like in the past to save the values of the order, so in this cenario the jedi will not be complete destroyed like in the the timeline

Honestly, I feel that a good majority of the Jedi would have some experience with the dark side during the war in this kind of scenario. Some might not even want to join with the CIS and instead stick with the Republic as independents. I could see a big shift in the Order's ideology at some point, perhaps shifting more towards being Gray Jedi. Really just depends on how the war actually plays out.

The Jedi working with the CIS would be op. With their diplomatic skills alone, worlds would flip to the CIS. In the original timeline it was the Jedi's diplomatic and military intervention that kept many planets in the Republic or at least neutral. Far fewer Jedi would be killed on the front lines because the droid army already has the numbers advantage. They would be needed more in support and advisory roles. As for the Sith the blowback to their plans would cause them to panic and do everything they can to sabotage the CIS, leading to a higher chance of making mistakes and getting exposed. This chaos of the war might make for good story telling leading to an unknowable end.

Question: wouldn't the CIS make jedis be a part of special forces strike units with commando droids, focused on gruelia warfare and hit and run harassment of republic forces as opposed to just making them generals?

Can you do the Gray Paladins from coruscant nights? They're a Jedi faction that used blasters and other weapons one was so good that she was able to send one of her own bolts straight up an enemy's blaster barrel. They also believed in using the force as little as possible so they focused on other skills like martial arts and military tactics like guerrilla warfare, urban tactics, espionage, and infiltration.

One thing you didn't take into account is the separatist supporters and sympathizers. The Jedi would be hailed as heroes and defenders by separatist worlds, and would have strong support even after the empire takes those worlds. I think you would see more Jedi survive, since the clones couldn't catch them off guard, and since they would have loyal followers that would hide them. The separatist remnants would probably fuse with or create the rebel alliance, leading to a jedi-separatist-rebel alliance, seeking to liberate the empire and form a more CIS inspired government

I think it would be more interesting if half of the Jedi joined the CIS and the other half remained loyal to the Republic. That being said, I still wonder how differently events would had unfolded if the Jedi Order had remained independent instead of joining the Republic. I think they would have aligned themselves with the Council of Neutral Systems in this scenario. This would lead to the best possible outcome for the Jedi in my opinion as they would not be caught unawares by Order 66 as they wouldn't be embedded within the Clone Army and Operation Nightfall as a Neutral Jedi Order would not have their primary temple on Corruscant.

I could also see the Jedi motivating the common CIS citizen to stand up and fight for their homes, so it wouldn't just be Jedi and droids; It would also be freedom loving people who would likely gain respect for the Jedi. Even if the Sith did turn off the droid army, I think these citizens turned soldiers would be the back bone of a much earlier formed Rebel Alliance, with the Jedi as its leaders.

Granted I'm biased cuz I maintain the CIS were the Rebels of their time fighting against an oppressive centralized authority, so I maintain that the Jedi joining the CIS would make more sense. However, if we still want the Clone Wars to end with the Jedi beaten and Sidious becoming Emperor, here's what I think would produce that outcome if the Jedi joined the CIS.

The most important detail would be the Jedi splitting into two, one side stays loyal to the Republic and democracy, while the other side believes in independence and self-determination. This Jedi-on-both-sides detail maintains the lore where Anakin Skywalker fights for the Republic and eventually gets close to the Chancellor, and we all know how that plays out. Without Skywalker getting closer to the Chancellor to slowly be manipulated toward the Dark Side, pretty much the core of Star Wars falls apart.

Now I don't think the Galactic Civil War will just be clones vs. droids, I think the CIS Jedi will spark a revolution across many planets where billions of people who believe in independence and freedom will join the CIS army, making the CIS troops a combination of droids and freedom fighters. This would also negatively affect the Jedi Loyalists fighting for the Republic who have to fight and kill living things just as the CIS Jedi will be impacting killing clones, but I suppose the Chancellor could spin this to make the CIS Jedi as warmongers seducing millions into the meatgrinder of war. However the CIS could maybe counter spin this by arguing that since their side uses droids, their side is the only side that favors protecting life while the Republic uses living clones. Either way, this war will negatively impact the Jedi on both sides, and Darth Sidious will exploit that to tarnish the Jedi's reputation. In the meantime, Sidious will be plotting from the shadows and enjoy watching Jedi kill each other, waiting for the right moment to order their execution.

Of course there are many other things that occur in this hypothetical. One example, what happens to Grievous? Does his hatred and animosity toward Jedi make him join a 3rd faction, perhaps the Hutts where he'd help militarize their little empire. I doubt the Mandalorians would accept Grievous, but I could be wrong. That said, I can still see Grievous fighting for the CIS. Grievous was willing to work with Dooku (a Jedi) in the ways of the lightsaber, so maybe Grievous can still remain with the CIS though perhaps as a reluctant ally who just refuses to work with the Jedi so he leads a private droid armada paid for by the corporations as their own private general. But for the time being, I'm going to side-step these little details of which characters would side with whom and focus just on the Jedi and how the original outcome of the Clone Wars could still be managed.

So how will the Republic win the Clone Wars? The best case scenario I can see is the Chancellor making a secret deal with the corporations to betray the CIS (maybe betray them slowly over time or maybe in one critical swoop Red Wedding style, I don't know but not all CIS Jedi have to die just like some Jedi Loyalists survived Order 66), but the Chancellor still double crosses the corpos by sending his new apprentice Darth Vader to kill them all and then nationalizes the corporations into the Empire, thus ending the war and expanding his power and control over the Empire. Of course the Chancellor also issues Order 66 to wipe out the Jedi Loyalists and spreads the propaganda that the Jedi Loyalists attempted to assassinate the Chancellor to seize power, thus this shocking news sways the Senate to discard the Republic and form an Empire. Then later the Emperor shuts off the Clone program and passes the Stormtrooper bill to allow every planet to police themselves with local citizens as Stormtroopers instead of Clone "occupiers" to give the illusion of self-control while they're still under the Empire but this illusion somewhat shrinks the rebellious spirit of the people who sided with the CIS in the name of independence until the rebellious spirit rises again later when people eventually learn life under the Empire actually sucks, thus the Rebellion still occurs only this time it consists of 1) freedom fighters 2) decommissioned clones 3) potentially droids and 4) Jedi from both sides who survived the CIS backstab and Order 66 now united to defeat their old enemy the Sith, but despite their new found unity most still hide considering that all Jedi everywhere are being hunted by Darth Vader and the Inquisitors.

The main puzzle in this hypothetical will be Dooku. I'd like for him to still be killed by Anakin, but the question remains: should he still remain a Sith apprentice OR should he be a Jedi + genuine believer in the CIS? Either way, being killed at the hands of Anakin Skywalker should remain given that fans agree that moment was important in Anakins journey toward the Dark Side.

There are 2 ways I can see Dooku remaining in the CIS, unless I'm given a better reason. The first is replacing Dooku's red lightsaber with a purple lightsaber like Master Windu. Jedi's with purple lightsabers are considered balanced with the Dark Side, and past Sith Lords like Darth Revan had a purple lightsaber, so this could factor in calming any suspicion directed at Dooku from the CIS Jedi. So maybe if Dooku had a purple lightsaber, and all his apprentices were trained to hate just the Jedi Loyalists than all Jedi, then maybe it could work out that Dooku could remain in the CIS and fight side by side with other Jedi. (This can apply to Grievous too in order to have Grievous fight for the CIS)

The second is convincing the Jedi he is a Sith infiltrator/spy rather than a traitor. Dooku could broadcast to all Jedi across all sectors (so the Jedi Council can't censor him) that after Darth Maul killed his Padawan Qui-Gon Jinn, a Sith Lord (identity hidden) approached him on the planet Coruscant, which would be shocking news for a Sith to be right under the Jedi's nose. Dooku can claim the Sith sought to make a grieving Dooku his apprentice. Dooku could claim he tried to kill the Sith but wasn't strong enough so he accepted the Sith's offer with the intention to eventually destroy the Sith and/or learn of the Sith's plot. During his Sith training Dooku learned several horrifying secrets and plots: 1) Dooku was not the only Jedi the Sith seduced or manipulated over the years (his proof: Jedi Sifo-Dyas to commission a shady secret clone army (this is the smoking gun); perhaps a handful of other specific Jedi's strange behavior besides Sifo-Dyas; mentioning several shady or questionable actions made by the Jedi Council; etc) AND 2) Dooku learned that the Sith was controlling the Senate from the shadows. After learning all this, Dooku can claim he tried to kill the Sith but failed or wasn't strong enough, and believing the Council to be corrupted beyond saving, so Dooku decided that the best defense against the Sith is to rally a separatist movement because decentralization is the greatest defense against the Sith conquering the galaxy as a centralized power. Dooku's broadcast might have a bit more sway if he already convinces powerful Jedi allies like any of the legendary wandering Jedi's who cut ties with the Council, a great example would be Master Fay who vouches for Dooku. Overall, this shocking story about a Sith Lord on Coruscant + a secret clone army out of nowhere + corrupted Jedi Council could sway a large sum of Jedi across the galaxy to rally to Dooku's side, believing Dooku to not be an actual Sith but just a Sith spy/infiltrator who is still loyal to the Light Side of the Force, while the Republic Jedi do not buy Dooku's story and are convinced Dooku is an actual Sith. In this case, Dooku will fight for the CIS all the way up to the final battle with Anakin Skywalker.

All this being said, I think it would be interesting if young Luke Skywalker was guarded not just by Obi-wan Kenobi on Tatooine but also by a female Jedi who fought for the CIS, perhaps Master Fay --- this way when Luke's adventure starts to take off after encountering R2D2 and C3PO, both Obi-Wan and Fay can give Luke a brief but balanced understanding why the Jedi were divided between siding with the Republic and the CIS, this could aid his decisions way later on when reforming the Jedi Order. Finally, it would be quite epic to see Darth Vader defeat not just Obi-wan on the Death Star but also a powerful Jedi like Master Fay, this would demonstrate just how powerful Vader is and how high Luke would have to climb in order to defeat Vader.
