How much of the past has been lost to historians who, knowing almost nothing of engineering, consistently proclaim that things are "symbolic" and "spiritual" when they can't see an immediately obvious practical use for something?
This whole attitude of "this shouldn't be" isn't scientific. If something remains such an anomaly for so long, logic dictates that you consider that perhaps your existing framework is the anomaly; that it is entirely flawed, if it cannot accommodate what you're seeing after a lot of close scrutiny.

Too bad we haven't developed some kind of diving gear that lets us explore underwater. Since we can't drain the water, I guess we'll never know what is down there.

That's not Egyptian built, look at it speaks for itself, its way pre flood, it had metal clamps holding the blocks together, and it has polygonal stone work,

they need to keep the water out, fully excavate the lower floors, and figure out what the building was used for. There is a block out front on top, that has a concave curved crescent contour. It reminded me of a smaller orfice that possibly faced a wall with a constellation map on it. Perhaps an astrolab. They probably encountered the water. Maybe somebody pulled the plug, or died and left the valve open.

In India their are similar style of structures, one which I visited a few years ago is called "agrasen ki baoli", but another one which I would like to visit is "Rani ki vav" & "Chand Baori"

Sounds to me like the water is being heated up by the rocks containing it, being in direct sunlight and hot sand surrounding the rocks. Also, why not allow experienced cave divers get in there with LiDAR?
