Kit was remarkable for how he did the small things in Jon that Sean Bean did with Eddard. Yes, Jon's biological parents were Rhaegar and Lyanna but Ned was his Dad in everyway that mattered. Ned made Jon everything a King should be and Jon never strayed far from what Ned taught him.

Littlefinger knows how to manipulate those who think so much of themselves. The cocky ones. Cersei, Lysa, the Boltons. The only cocky ones he couldn't fool were the Tyrells thanks to the Queen of Thorns who doesn't listen to anyone, but even then she took advantage of his offer
The Starks don't put themselves on pedestals. Jon least of all. He always humbled himself.
Here when littlefinger brought up how Catelyn "didn't think much of him" but then pointed out how he's now "standing above the rest", you can tell he's trying to butter him up.
But Jon doesn't see it that way. Rather than hearing "you are better than your family" he hears "your family wasn't that good to begin with". So he looks insulted rather than appreciative.
"You don't belong down here"
You can see littlefinger's expression switch immediately when his words weren't taken the way he intended.
And the cherry on top was the look in Jon's eyes as he had littlefinger by the throat just before speaking. He had a real wolf-like glare, and that rumbling voice was a true growl of a protector who has seen enough horrors befall his pack

First Ned chokes Little Finger outside the brothel, a place where Ned shouldn't be. Then Jon chokes Little Finger in the Winterfell crypt, a place where Little Finger shouldn't be. Like father like son.

I'm starting to think Littlefinger is the one who's slow! Does he never learn anything? That's the second time one of the Stark men has choked him. I thought experience was the best teacher.
