Welcome to the trilogy of what if Anakin had left the Order with Ahsoka? Yoda and Anakin ask Ahsoka back to the Jedi Order, but to the surprise of the everyone else, Ahsoka chooses to walk away. Walking down the Temple corridor, Anakin chases and catches up with her, imploring her to change her mind. But Ahsoka’s mind had been made, even though Anakin admitted to wanting to leave the Jedi order himself. Watching Ahsoka walk down the Temple steps, Anakin watched with great sorrow, and it was another step towards his fall to the dark side. But what if Anakin had left the Order with Ahsoka? How would the Jedi Council react? Would Palpatine be forced to change his plans? A you are about to discover, Anakin leaving the Order will change the fate of the Republic and the galaxy…

Honestly, how could they be surprised that she’d leave the Jedi Order? After they sold her out? Threw her to the wolves? To the tender mercies of a corrupt Republic which is in the hands of a Sith Lord?

Not sure about Anakin leaving the order just like that. Even if he would leave, he'd certainly ask for some military position in GAR.

With Obi-wan sent by the Council in this scenario, they too would be aware of Anakin's marriage to Padme. with the Order in disaray the Council sends Obi-wan to find out what Anakin and Ahsoka found out on Skippio and he would reveal the struggles within the Order. The Council via Obiwan offers Anakin a chance to rejoin the Order, allowing him to stay married to Padme. Anakin refuses the offer, not forgiving them for deserting Ahsoka. Obiwan leaves with sad acceptance and begins doubting his place in the order. Obiwan informs the Council about Skippio and Anakin's refusal to rejoin the Order. Yoda and the other Masters are more concerned than usual. With Anakin leaving the Order with Ahsoka, it would make more sense if he still led the 501st

I like you bringing Quigon's ghost to encourage Anakin. This is appropriate to their characters :)

I know this is just a fanfic, but damn people really sleep on my boy Dooku. He would have been able to deal with Anakin. If you read the novelization of Return of the Sith, Dooku would've been able to kill both Anakin and Obi-Wan had it not been because of Sidius (not that he would have since he had orders from Palpatine not to kill Anakin, so Dooku was not trying to kill Anakin, and Anakin was trying to kill Dooku). Dooku's Dun Moch actually decreased Anakin's connection to the dark side by acknowledging it and found his strikes easy to deal with until Palpatine intervened. Anakin would not have been so angry here that he would've been able to reach the same level as he did in the Invisible Hand, not to mention this was one year earlier, so he was less powerful than he was in the Invisible Hand.
Anakin, Ahsoka AND Ventress together I can see taking Dooku, but Dooku would have definetely been able to take out either Ahsoka or Ventress down with him. The guy is not a pushover.

I see a what if scenario in what if the Council didn't send Obi-Wan but a different Master to explain what has happened in the Jedi Order. How would the outcome be?

You really did not need to have Ahsoka unconscious for the scene of her capture, it is utterly pointless. She has been restrained without numerous times, or in the case of that time with Cad Bane, awake for rest of the situation.

but I really liked how this, played out, especially Qui Gon playing a pivotal role. Ahsoka and Qui Gon conversing is something intriguing.
