I always thought it was because Vader could feel that the Force was with him that he just knew Luke must have been his son, the same way he found out that Obi-Wan was on the Death Star and that Leía was his sister.

To everyone bringing up the scene from empire where Palpatine says son of skywalker this comic took place between empire and a new hope so likely Palpatine found out about it shortly afterward either by spying or sensing it from vader

This version is from Disney canon. In the true timeline aka Legends, Vader tortured a captured Rebel who told him that the guy who destroyed the first Death Star was Luke Skywalker.
