Nissan Titan scraping noise from bell housing.

Theres a scraping sound that is coming from inside of my bell housing. I'm not sure what this is it's started recently, anyone that can help I would appreciate it. I will also say that when you're in the truck, in gear, driving at a lower rate of speed you can hear what sounds like a growling noise when the truck is down shifting. At a higher rate of speed it whines. I took it to a transmission specialist, they said it does not feel like its a transmission issue nor does it sound like a transmission sound. I also had rear end completely rebuilt with new gears dura grip posi unit and master rebuild kit. Also replaced all 3 U joints and drive shaft Carrier bearing. BTW I know that the flex plate only spins when the engine is running, I had a moment.
