The last Turning Puzzle requires you to stop the red one while having the spiral one spinning.

If you want to do the spikes correctly, this is the way: as you see, wehen the spikes come up, at the runes on the ground there will always be some that don't come up. Follow the order XFX+T+F as this is the same combination that you find on the bells when you play 1312423.

6:10: You are missing something. The aim is to stop the centre cogwheel spinning which is achieved when it is not connected to any other of the cogs. Basically, you have to move the lower left cog to the right and then the lower cog downwards so that it is stuck in the middle position.

Concerning the Cog puzzle you can't get through.... remember the "tutorial" explaination of Red cogs? As long as they spin a trap will trigger, and additionally if it opens something it will not open as long as the red cog spins.
The door is openable, not a bug.

I know this is late but for the second cog puzzle you need to push one more cog for it to work, it sounds like it unlocks but it won’t until you push the last one (top one) down.

I think that the spear/candles puzzle is bugged. In my playtrough it makes no difference where I put my candles, as long as I'll remember to place one next to Skara Brae. I can even ignore other miniatures all together and use just one candle! Not to mention, that the game somehow lost 2 out of my 6 candles after I reloaded the older save.

The solution to the gear puzzle, the red ring cannot be spinning. If you get the others spinning and the red is still spinning it will make the sound like you solved it but the gate wont open. If the red is not spinning, then it will open.

The two cogs that are joined on the the last puzzle can't be touching the center cog move bottom left cog to catch bottom joined cog to solve
