My theory on how Maria is alive is perhaps is a brain transfer into one of the prototype bodies back during Project Shadow, Gerald Robitnik was the smartest man in the world back in 1953, he even built nanotechnology that couldn't possiby be developed for another 4 decades or so. The ability to manipulate one brainwaves and implanting them would be possible for a man with the technology he had in his lab. Perhaps those bosses of the project, the same ones who sent solders who shot Maria had her sent to the lab while she was still breathing and did that, I don't think they're cold hearted enough to let a 12 year old girl die like that, well not without a catch, and pulling strings to make a cover it up, and to keep her from testifying in court. Considering the fact that the 2 pods that were launched from the Ark, and Shadow was asleep in one and put on Prison island secretly, maybe Maria was put in the other one to send back to Earth and then falsely reported missing in order to retrieve it in secret. They probably thought it was the best way to send her back down to Earth without being caught, or any suspicion. Who knows, but these theories are highly possible, considering the facts and the details of what I typed down it might be what happened, maybe they wiped her memories too then they sent her to a nearby town with her new identity.
