Not just this- Stannis would always despise Littlefinger because he’s capable of seeing through appearances, seeing through class as proven by Davos.

Since littlefinger’s whole thing is climbing the ladder- whether that be social or chaos- Stannis winning would screw him over big.

Wasn't it just a joke? Yes, littlefinger own one but what is better: having a king that owns you a favor for supporting him on succession crisis or own one brothel?

The problem here is Stanis and his mentality. For him it is not littlefinger and Ned supporting Stanis and getting something from it, they must support him because he is the true king. While this is not completely true but this is the way littlefinger was thinking and explaining to Ned

Stannis owned a lot of brothels, but also ships and warehouses and all kinds of other businesses. I think the brothels and the dirt on people he gets from them matters to Littlefinger. But more than that is the fact that Stannis hates Littlefinger and so Littlefinger would lose his position of power and influence under Stannis.

Also there was the time that Stannis got information that Janos Slynt was corrupt and brought it to the small council. Littlefinger made sure that Janos who was on his payroll found out about the witnesses and they were killed and Littlefinger talked Jon Arryn into keeping Slynt as someone else could be even worse.
