If you throw doomsday into the sun, it would power doomsday up much more. Yellow sun powers up kryptonians. Lex is like a mad scientist where he did not expect his experiment to go so wrong, he expected his creation to submit to its creator. Supes wanted the missile to kill doomsday thats why he didnt destroy it.
