The reason it got filled up was that overtime it slowly filled up with sand due to the numerous holes in the temple or the tunnels started to collapse and became unstabable and dangerous for people to walk through so they decided too cover it up to prevent any injuries or the ancient builders would do rituals to worship a God or another religious belief but over time the rituals got out of hand and the builders decided it was pointless and covered it up or the builders who would break into the temples and steal the loot would figure out that to not hit the pressure plate and once the builders noticed this they decided to build another treasure room but there wasn't much time left till the theifs showed up so instead of chests they scattered their loot in the sand and ran away and no one found it till present days

My theory is that when Rick the Builder made the secret tnt room for the king, he put the actual real loot inside the sand. Then, he blocked of the entrances so no one could get it except him. Even though the loot you get is kinda trash, there could be more to the desert temple we do not know.
