I believe Penny could have easily solved the puzzle box, she was just too lazy and don't wanna listen to the long ass instructions given by Sheldon. When Amy gave her a puzzle box for one of her secret tests, Penny managed to solve it. And Leonard, who was supposedly more intelligent than Penny, could not solve that same puzzle.
