Its because dragons cannot attack them ! Unless ordered to by another of their kind.. So if another Targaryen ordered the dragon it would have. It was simply frustrated it could not kill a master so it chose to scare him.

More specifically why didn't the Dothraki kill Jon Snow? Daenerys's "bloodriders" are supposed to avenge their Khal or in this case Khaleesi when they're murdered and then kill themselves to join them in the afterlife.

Could it be that Drogon recognized Jon Snow as being a true Valyrian, and thus Drogon was hardwired to not destroy Valyrians. 🤔
