Perhaps Sidious would confront, and kill their most powerful member, taking control of the new Jedi by force? Then creating a power gap somehow that would cause them to tear themselves apart. Leaving it open for him to take power over the galaxy?

It would descend into factional infighting with wars being more common if smaller than the clone wars. Eventually the people of the Galaxy would realise what they have created but would have little way of stopping it.

I think the galaxy would be split into feudal space kingdoms(each consisting of 100 or 500 worlds) divided among 10, 000 force sensitive families...forming a game of thrones in space

actually whether Sidious would gain power would depend on when the infighting would become an open Jedi Civil War. if the boiling point were reached in the final year of the Clone Wars, Sidious would probably still seize power and probably would use the Dark Jedi to his advantage

The people of the republic would weary of these new Jedi and revolt against them with in twenty years. So basically the prequels would be different but the original trilogy might be, though slightly altered, the same.
