Took me a while to figure out why it wasn't working for me, turns out mine didn't have then enable game patching option turned on. Made this is my notes hope it helps someone down the line.

(STEP 1)
First prep your modded 3DS:
Turn it off
Hold [SELECT] and press [ON]
Now you will be in the LUMA boot screen
Make sure to check "( ) Enable Game Patching" by pressing [A]
Press [Start] to save and wait for the unit to turn on.

(STEP 2)
Open ANEMONE
Select the theme you want to install
Hold [A], then hold [UP], then release [A] to install (then you can release [Up].)
Once the theme is checked, it's been applied.
Press [START], then press the home button [HOME]
Wait a few seconds and the theme will be applied.

You'll have to do this (Step 2) each time you FULLY turn off and turn on the 3DS

Is there a way to have my custom themes and purchased themes being shuffled at the same time? So far using anemone disables all the themes I actually purchased from the store.

You don't have to power off for the theme to update, on my o3ds i just press start and then Home
