Consider my theory: The people that migrated 9000 years ago via the land bridge were northern Asian hunter gathers living in the stone age. The climate that they came from was mostly cold and they depended on hunting animals along the coast and fishing to survive. When they arrived in the Pacific Northwest they stopped. That was a climate similar to their homeland. I don't believe they crossed the deserts of the American Southwest or the tropical jungles of Central America.
I believe that roughly 3500 - 4000 years ago people from SE Asia arrived in South America by boat. They had knowledge of metal working and agriculture as well as building with stone. They were used to the hot jungle environment and would have spread out both east and northward into Central America.
These were bronze age people used to living in houses gathered together into communities. Genetically related to the people far to the north but with the advantage of 5000 years of technological advancement.
This explains how the civilizations they produce were more advanced compared to the Northern Plains people that remained largely in the stone age until Europeans arrived.
So it doesn't surprise me that Austra Asian DNA is found in their descendants. It is possible the the Torres Strait Islanders were interbreeding with other island populations around the South China Sea and perhaps some even took part in the journey.
