This is because the games use infrared connection to communicate with the pokewalker (in hgss) or each other (in the gen 5 games). The cartridges are transparent in order for the infrared light to pass through and be read

Incase anyone has been in this rare situation with a Heart Gold copy, the game will work on a DSI, but if you play it on a DS lite, once you get your 4th gym badge the next time you save and load you'll get a black screen. Restart, go to New Game(wont delete your old file) get past the boy/girl- name part and once your in the game able to move, hit Start+Select+L+R. It will soft reset the game and then you can play the game as usual. Trust me its a pain but it really works.
