Finding out Part 8 Kira's identity through going to a shop and tracing a piece of clothing belonging to him might have even been a parallel to how Part 4 Kira was found when Jotaro and Koichi tracked a button from his coat to a shop.

Personally I feel like Josuke's invisible soap bubbles in the final fight is a callback to Part 4 Kira using Stray Cat's invisible air bubbles in the final fight.
Then again Caesar also used bubbles in Part 2 and Josefumi's ability was also bubbles just like Part 8 Kira so Araki might just like bubbles.

Another thing to mention is that Kira is the counterpart to Jotaro, seeing as their mother is Holly and their job is related to the sea (Marine Biologist and Cargo Ship Doctor). They also share personalities, with both having an ‘I don’t give a shit’ attitude.
Kira’s hair is also not blonde like the original Kira’s, and is a darker colour, which connects him even more to Jotaro

Not really sure if it counts as a callback per se but one parallel that I found between both parts is that Josuke Highashikata and Yasuho Hirose both have Stands named after Prince songs similar to how Josuke Higashikata and Koichi Hirose had Stands named after Pink Floyd songs in DIU

Callback: the main enemy of this part is the head of a criminal organization filled with stand users, hides his identity to lead said organization, uses his stand to act for him, and is mostly hidden until the later chapters

You missed the fact that in Wonder of U's introduction, while he is in his fully robotic form, he is briefly seen having arm blades similar to Kars and Baoh.

Was it just me that thought Urban Guerilla and Doremifasolati Do were a callback to Cioccolata and Secco? Urban Guerilla was a doctor with a virus-like stand that dissolved its target, just like Cioccolata’s Green Day, which dissolved its targets with a fungus, and Doremifasolati Do was an animal-like being that could move through the soil as if it were liquid, just like Secco, who acted like an animal and could actually turn the soil into a liquid.

King Nothing's ability is almost similiar to Moody Blues. Being a non-combat Stand and can rewind the event. While Moody Blues is using time, King Nothing is using scent.
