Apparently in the lore of Helldivers cyborgs were humans who augmented themselves with robotics (cybernetics) but gradually started to lose their humanity. To the point that they wanted to break away from Super Earth. During this war against humans they were the ones who created the automatons to fight humanity but were eventually overthrown by their own creations. So it’s possible that the cyborgs fight the automatons but they aren’t friends of humans either.

Hear me out, the cyborgs from the first game split into to 2 factions, the unethically “upgraded cyborgs” called automatons and the normal half human half robot cyborgs
we know the automatons are collecting human bodies, to harvest their brain and put them in new robots but they are robbed of their humanity and free will in the process.
the normal cyborgs that didn’t upgrade into automatons understand the pain of being experimented on and disliked what there fellow cyborgs are doing

There was something the Ship Master had said when speaking to her I found interesting. She had mentioned that "We won't know what the Automatons wants with the Cyborgs". Now I could be misremembering, but I do know that it stood out as a line and why I kept thinking "Weren't they made by the Cyborgs?" And the fact I kept questioning this made it more convincing that how it was said.

The larger ships with pointy fronts could belong to anyone now. SE has a fleet, the ATs have a fleet, heck they could even be Illuminate ships for all I know. But this is an interesting development.

We do have a ship that's basically 1.5x bigger than the Automaton ship actually, I've seen the leaks, it's a very simplified block out model but the Super Destroyer looks TINY compared to the "MEGA" Destroyer.

Keep in mind the automatons kidnapped super earth citizens to use as slaves, human experiments, or blended up into bio based fuel. So it's possible some survivors are able to hack into their systems and make the bots fight each other.

Cyborgs probably wanted to be in charge again and the Automatons didnt like that. They probably thought the Cyborgs arent any different from Super Earth. Automatons might also think that Cyborgs are inferior due to having organic parts. Ot was either go full robot or die.

I think the automatons might be going through a civil war. A similar thing could happen to the terminids where as parallel to real life when ants build colonies to far out they form their own group. This is how most different similar ant species came to be

I think the sad truth is that you're putting more thought into this than the developers are. I don't think they really have considered the implications of what those ships being in orbit and firing down at the surface really means beyond "THOSE ARE ROBOT SHIPS, LOOK!" and that's it.
