This offshoot of witches were created by Plagueis, thats why they left. In addition to that, Vanestra must be an apprentice to Darth Plagueis, while on coruscant she obfuscated Yodas mind, preventing him to sense the jedi deaths or the lies she would later tell him. Just like how Sidious did to Yoda. The injuries which Qimir had sustained, was caused by Vanestra in a duel to become the apprentice to Plagueis. Thats why she was surprised when she telepathically sensed he was alive. It all makes sense.

Here's how to fix that one plot thread; Plagueis used the witches as a test, showed them how to create life. If they succeed, it's possible, and he has a whole coven of fall guys to throw Jedi off his trail. If they fail, he loses nothing.

This actually makes sense. There's more to the creation of the girls than was revealed. Sol said "I don't know how they did it" shortly before he died. Entirely possible that Plagueis used the witches as his tools and then observed the outcome. He could have been pulling all the strings all along.

Ever since episode 3 aired, I always thought that was the case. That Plagueis was the mastermind behind it all, the witches, the twins, Quimir etc

This felt like the good old days of having fun theorising.
However… I find it hard knowing we put more effort into trying to make sense of this then the show runners.

Nah here's how ya "fix" it:

Have the Yuuzhan Vong show up and take everyone out, but then have Yoda activate a Halo Ring style facility to reset everything, then reveal that The Acolyte takes place in an alternate timeline that predates the Star Wars universe but accurately showcases just how destructive and dangerous the Vong can be if they show up without anyone being ready, leading mainstream audiences to anticipate the Vong's arrival in episode 10 or whatever, only for the Vong to still win in the Rey Trilogy.

Have this result in Rey having to use her OP force powers to go back in time to try and fix everything, only to get a few words out to a member of post Episode 6 New Republic (probably an AI Generated Luke Skywalker), warning them that The Vong will show up, then announce that the Thrawn Trilogy, Vong War books, and Legacy Era material are all canon, and officially part of the new main timeline, then announce that no more Star Wars content will ever be produced again until the copyright runs out and the IP enters the public domain in the year 2072.

One of the things I felt from the beginning as a possibility for the 'creation' of the twins, that wouldn't devalue Anakin's creation from the force would be that originally there was a 'baby' standardly created but it was duplicated or split into two separate beings through force manipulation. That could explain the "Always one, but born as two" because they were one being that Plagueis force duplicated as a stepping stone to his eventual goal of gaining the power to create life from nothing.
