Nobody said only Anakin was born of the force, more that it was unusual. The fact they thought it could happen through convergence means it happened before. Star wars has never been about everyone knowing everything. That's why they were on the planet in the first place, they had limited knowledge of convergence. If they didn't know why would qui-gon know.
Also jedi lie. They became political and politicians lie. Next who said he knew at that time? The assumption was he did but that was never addressed and probably would be in future episodes - like mind wipe for example. The other thing to consider is they might not be Sith, just a bunch of dark force users who want to be left alone.

The Ki Adi Mundi stuff I actually really like. We know he’s a war criminal and an overall backstabber willing to do anything to protect the Jedi’s peacekeeping image so the idea of him covering up the events of the acolyte to keep the Jedi in power seems totally on brand and logical to me. This is the only change made to lore in the show that I actually like. It shows that the Jedi at this time are so relaxed and uncontested that they have became invested in politics and have to keep their vulnerabilities under wraps so that they keep their position in the republic.

The biggest issue is introducing a Sith. The Sith of that era never openly attacked the Jedi and left witnesses. That goes against the dark side. They influenced events that ultimately lead to the downfall of the Jedi.

Also some of the people working on the show outright admitted they purposely made a bad product because they wanted to rile people up so all these issues so any issues with lore accuracy, consistency and similar is all intentional along with many other issues
