My only gripe is that while Dooku would've left the Jedi Order. He wouldn't have gone towards the path of the Dark Side if it wasn't for Qui-Gon's death.

Other than that, well done. I can't wait for the next part.

Qui-Gon would have propably been the one person to keep Anakin from falling if any could. While we sadly dont see much of it in the Movie, he was basicly almost a Grey Jedi, having long understood that the Councils dogmatic adherance to the code only created trouble and was deeply flawed. So he would have shown Anakin the support he needed, becoming someone he could trust even with matters strictly against the jedi code like his love fo Padme, her pregnancy and the visions of her death wich troubled him so much. Anakin migth still fall but if there is one Jedi to prevent it it would have been Qui-Gon.

I would have kept Obiwan alive, for episode 4, had them like a trio of friends.
In episode 3, when Anakin fell to darkness, had him kill Quigon, and Obiwan beats Anakin.

Darth Vader would never happen, that's for certain. Anakin was a free spirit, because he was not raised in the order. Same can be said about Qui Gon Jin, who opposed the Order's conservative views for the most part. These two would understand each other. Qui Gon would help Anakin find a way between the light and the dark, a true understanding of the force, without going into darkness. Something Obi Wan could never do, because he was a typical jedi in his mindset, who would rather never oppose the council. Perhaps these two, Ahsoka, and a bunch of other characters who didn't really associated with jedi's purity, would end up establishing a grey jedi order, or something else to that extent? Well who really knows.

That bit with Anakin screaming at the death of a friend and using the force to knock Darth Maul off balance would have actually been really good in the proper film just with Qui-Gon dying in his arms, then we can actually see the raw power of Anakin

1999: Jake Lloyd gets bullied by the fanbase.

I'd make Owen Lars (uncle Owen) the one who blows up the separatist ship. Then make him member of Padme's guard, who acompanies them into hiding, there he bonds with Anakin and fills the role of friend, which was filled by Obi-Wan (plus the role of master). That way we have Obi-Wan's role split in two people. After that, Owen could be best man on Anakin's wedding and he'd also be one of few people who would know about Luke and Leia and maybe after some promise to Anakin (If something happenes to me and/or Padme...), he'd take care of Luke and Leia would go with weak, injured and dying Padme to Alderan. Twins would still have to be split.
