It wasn’t that it he thought she was ugly it was the fact that so many things were changing at once and he didn’t like that cause he already doesn’t like change and he says in the episode that Amy his one constant changed. Penny eventually manages to help him understand that the change is a good thing. He thinks the world of Amy and would never think she’s ugly it was literally just due to the change cause so much happened immediately after they won the Nobel

Sheldon was historically not okay with changes. That's why he did not like it. But he would eventually get used to it and like it, because it would be the new normal.

This reminds me of when Mayim was on What Not to Wear and she got the really cool circus ringleader type green blazer. Looked so chic on her. Classic lines are definitely her fit
