To generate an image sequence of the greenscreened movie with transparent bg, you can then add to the composite window Output -> Composite and connect the image field. Then you can render animation after setting up your output to be a PNG sequence (make sure to select RBGA). This can then generate your movie as an image sequence with a transparent background and you can bring this back into blender and put it with the original audio. I hope this helped someone.

I used to have a job setting up chromakey shoots using hardware to generate the mattes, which were recorded directly to tape. Those took longer than a minute to prepare.
