I would say that secrets generally give you a reward, whereas Easter eggs are just there for fun! Here is pretty much every little reference and detail I could find in the entire game. Some are small, some might be a bit of a stretch, but they're all interesting!

Sections:
0:00 - Opening Screen
0:58 - Villagers and Stardrops
2:54 - Ghibli and game references
4:51 - Rare Occurrences
6:07 - Snooping Around
7:14 - Finally, a Use for Holly
8:36 - Painting References
10:16 - Out of Bounds Dialogue
11:01 - Clothing References and the River King
13:52 - The Doctor's Office and Salad Fingers
14:53 - Locations of Ferngill
15:58 - References to Stardew Valley

Here's the lofi Stardew Valley music I use a lot:

In coral island, there's a shop near the mines where you can buy items from the shopkeeper, a concerned monkey

Its crazy how a game made by one person became so popular that it is referenced in other media.

At 10:51, I meant to change the voiceover, as the Skeleton dialogue was patched out, and I replaced it with Pierre's out of bounds dialogue... but I forgot to change it.

9:19 Alternatively, the trash panda floating off with an umbrella could be another My Neighbor Totoro reference, and considering trash bear is close to Totoro's design and that there are already many ghibli references.

Usually when you go to the Pirate's Cove and talk to the bartender, he says "Grog and tasties are for da pirates only".

But if you put on the Deluxe Pirate Hat, he gives you a mead for free!

This might be far fetched but in the desert theres a long cactus that when interacted gives you the dialogue "This cactus is huge. knowing that the cactus will continue to grow fills you with assurance." which in my opinion at least seems like a pretty clear undertale reference.

4:00 I think that the dolphin might be a reference to the gamecube, which was codenamed "dolphin" in development. That's also why the gamecube emulator is called dolphin.

After pouring hundreds, if not thousands of hours into Stardew, and STILL learning things you didn't know before...that.

That is a sign of a great game.

8:30 Sam will not lose friendship if he sees you dig in the trash either. I found out through random dialogue it's because his father used to find interesting things in the trash when he was a garbage man.

In multiplayer, if you get more than one golden statue of Lewis and one of you place both/all of them in town, Lewis will yell at you and one of the statues will be gone. Later, one can be found in Marnie's bedroom.

Adding on to easter eggs in other games, in Starbound (which is also published by Chucklefish), if you can get ahold of any instrument, it lets you choose from a list of songs to play, and in that list is Stardew Valley's theme song.

As a Star Trek: TNG nerd, I am ashamed that I never thought to google what the rest of Wizard's introductory line was and see that it is, indeed, a reference to Deanna's mother.
Dammit.

I had originally thought the trash bear was referencing Totoro since he does the same thing

The "Granny" character in Totoro also tells the main girls when they move in next-door to call her granny. Also, I always thought that Mr. Qi is a reference to Q from Star Trek.

actually, the pour-over shirt's "familiar zigzag pattern" seems to be a reference to the actual coffee item in-game, as the coffee mug has the same zigzag pattern as the shirt.
edit: the dolphin could be a reference to the GameCube, which was codnamed 'Dolphin' during development.
