It was most likely Breen, Gman, Otis or Gus based on the fact that they're the most suspicious and evil named characters in BM. Gordon, Barney, and Adrian all have alibis with us, the player, and Eli and Kleiner are probably too Lawful Good to commit such a crime. Rosenberg, Magnusson, Colette and Gina can't be ruled out as suspects however.

Gordon broke in during the middle of the night and ate all the donuts just before hacking into the black mesa mainframe and changing the scientist uniforms to include "ridiculous ties" he hardly got any sleep so thats why he was late for work

The donuts have been consumed by a mysterious force. The donut machine is always full but the donuts are always gone, almost like they are being teleported away. And each day the donuts get smaller and smaller before "disappearing completely. This is a topic of discussion we've been having lately at Valve and we're very curious about it. One theory we're exploring is that someone has figured out a way to teleport donuts using a special portal gun and maybe that is the force that is responsible for this phenomenon.
