Pretty neat idea. It also leans into the fact that gym leaders HAVE other teams besides the teams you see. It's just the ones they use to take on trainers of a similar level. (Though lore wise there is argument that sabrina is the sole exception to this in the original games because she is known for being incredibly cold and also the youngest of the gen 1 gym leaders

There's a Pokemon Crystal ROM hack called Crystal Clear that lets you start anywhere and take on gyms in any order, scaling the leaders' teams. So, for example. If you do Blaine last, he'll have the Moltres that saved him in the mountains. The hack adds a ton of other new features, like a full character creator, a massive choice of starters, new areas and unique trainers with uniquely different shiny Pokemon, and a new, much harder Pokemon League. I HIGHLY recommend giving it a shot if you're a fan of Gen 2. It's free and super easy to set up.

It somewhat be fitting for Giovanni to be the first gym leader now. Think about it from his perspective. The first challenge that most trainers go through that lets him play out the facade of being an otherwise easy challenge. Later in the story though, you start to get clues that this first gym leader isn't as weak as you assumed he is. Leading all the way to bthe big reveal that he's also the boss of team rocket and was using that first gym challenge as a front to continue his ambitions without any disturbances

Honestly, having the first main "boss fight" of your playthrough culminate into the reveal of him being the boss of the most notorious gang out there feels like a lot better of a plot twist than the reverse we have.
