I kind of feel bad for matpat here. He was obviously very excited about this theory, and put a lot of effort into it. When he saw all the refrences to earthbound, it activated his "theorist senses", even though what he was seeing weren't clues, but just earthbound refrences. This theory was made back when little was known about the game, so I think he didn't have that much of the counterevidence we have today.
