Yes he was real,

How would you feel, let's say a thousand years in the future, a lot of people knew you and then they began to doubt that you ever existed? You would be in heaven either getting angry or crying even though you left some things behind so that people for many years to come can remember you by,

William Shakespeare was real

Is Bob Dylan "real"?
Was Mark Twain "real"?
Was George Elliot? or George Orwell?
Was Richard Bachman "real"?

The answer is Yes stuff was published under those names
and the answer is No because those are pen-names

William Shake-speare is a pen-name
and that pen-name did not belong to William Shaksper of Stratford-upon-Avon
It belonged to someone who did not want to be known.

Spelling certainty was not a big thing back in Shakespeare's day so it makes sense that his name was written in different ways

I don't see this as a sign leading into wearisome territory. Not much is given to think Shakespeare really prevailed through fantasy, or through the barriers of nonexistent.
His plays still show their worth, yes, but with not much verification that lends him to exist other then, "He'd done tasks that rendered himself as a peasant" because we can't really say or shout aloud, "Any who pose to say William Shakespeare has never once spoke breath is but treason on their part" because the author never seeked in wanting to explain himself, and his work through text, due to the time being not given the thought of writing such a biography, including the word entirely. All we can say about him is through the work he left behind. No more.
