I always felt like Joey should have been the one with a connection to ra, he is part of the trio kaiba/yugi/Joey, they are the three knigths (hemos, critias and timaeus), they represent the main three types in the game (kaiba is dragons, Yugi spellcasters and Joey warriors).

The Egyptian Gods themselves most likely existed before the creation of the Millennium Items and the Shadow Games. If anything, the Millennium Items were more the conduit with which said Egyptian Gods took form in the world, too.

On a more real-world factor, TCG/OCG-Legal Egyptian God Cards weren't released until around the 2010's; Phoenix Gearfired was released a year earlier than the usable Egyptian Gods as a whole. And more support for said gods didn't happen till the last few or so years.
