The worst moment is definitely when Crosshair straight up shot the Elite Squad member who refused to kill the refugees, and then ordered the rest of the squad to massacre them. Remember that one of the squad members had a flame thrower, so some of those refugees didn't die quickly.

I just dislike how bad the clones got nerfed by their obedience chips (I just feel like their increased obedience ruined their skill) and how they’re been fighting for the wrong side the entire time

Honestly, the treatment of the Clones after the Clone Wars doesn't surprise me. After all, they were created with the goal of destroying the Jedi - as far as Palpatine was concerned, the Jedi Order was decimated by Order 66 so the only real purpose the Clones had during the Empire was just as magnets of nostalgia, not any real purpose.
